No, ld.so.conf does not know anything about partitions. /usr
is /usr no matter where it resides. I simply remember getting
very similar errors when I had libraries in /usr/local/lib
pointed to by simlinks from /usr/X11R6/lib (or the other way
around) then I made a typo of different sort in there after
changing the setup and repartitioning.

Just run it by itself. If it does not help I don't know what
will. Maybe you can try the other suggestions like using
scripts to fix the symlinks.
